In this pre-Civil War setting, Hydra is NOT what it once was, many of it’s branches such as A.I.M. and the Secret Empire, are now independent. All of this information can be found on the Wiki, of course:

As the corrupted Brotherhood of the Spear spread out all of the world like a hydra growing heads, it absorbed other sects and groups, among these, the Thule Society funded a Nazi Sub Group that became one of the dominant forces of Hydra. It is this particular vision of Hydra that our current Red Skull will be focusing on.
THE FOUR SECTORS OF HYDRA:
International Corporations
Fronts created using a legitimate business to conceal illicit activities.
Government Assets
Individuals within the chain of command. Long-term resources that benefit from the minimal turnover inherent in bureaucracies.
Global Criminal Groups
Subsidiary organizations created for short-term goals. Also used to deflect unwanted interest from the global law enforcement community.
Intelligence Gathering
Hydra regards S.H.I.E.L.D. as their "most valuable proactive intelligence asset" while its government assets include the US Department of Treasury, the FBI, and the NSA as well as the Canadian Security Intelligence Service and the GRU and SVR of Russia.
QUESTIONS
Nick Fury didn’t discover that Hydra had infiltrated SHIELD until ’Secret Invasion’, which follows the CIVIL WAR.
1. Are to we assume that Hydra is right now secretly lurking in the shadows, slowly taking over SHIELD?
2. To what extent should the power of a newly resurrected RED SKULL range?
First off the Red Skull would not be brought back if the Neo-Nazi sector of Hydra was not looking for a leader. How boring, though, to simply give the Skull all his power back on a silver plate. I would imagine that those who brought Skull back did so to challenge the authority of the current ranking leader, whom I’m not to sure who that may be. (Character time-lines are often so convoluted). Or perhaps there are several leader and they want the Red Skull to consolidate the ranks.
Another trap of characters like the Red Skull is that when you’re at the top of the food chain, it’s the lackeys that have all the fun. This is one of the reasons, I’d like to keep the Skull more humble, make him work, not just sit back and call the shots. To accomplish this, the Skull has to be forced by necessity.
3. How many people are interested in HYDRA plots?
Realistically, however, for the size of Hydra they can literally almost always be involved in any crimes to a certain extent. But, NO ONE wants to dominate a site-plot with Hydra, I’ve been there… it stagnates. Yeah, the organization is always around but it’s best to keep it mainly in the background. I’m assuming this is the route to follow?
There are many avenues to follow, and I personally am one to explore new horizons, not re-invent the wheel and call it an octagon. Obviously some part of Hydra you can’t change and don’t want to, but in order to maintain the fluidity of this site (which is awesome by the way) I think Hydra has to adapt to all characters rather than characters adapting to Hydra.
